In order to study the variation of fatty acids and protein content of soybean seeds and correlated morphological and phenological traits by Canonical Correlation Analysis, 25 genotypes were evaluated with Latis Square design in Baieakola Agricultural Research Station of Mazandaran Agricultural Research Center in 2001. A number of 20 agronomic and eight quality traits were measured. The variation between the genotypes was significant for all traits. In estimation of the simple correlation between traits, Oleic acid percentage positively correlated with seed length, 1000 grain weight and oil percentage, but negatively correlated with linoleic and linolenic acid percentage and leaf area. Linolenic acid had also negative correlation with plant yield, 1000-grain weight and linoleic acid percentage but positively correlated with palmitic acid percentage. Canonical correlation analysis emphasized on relationship between phenological traits, morphology of leaf related traits and 1000 grain weight with oil quality of soybean seeds. In cluster analysis on the basis of eight quality traits, genotypes were divided into six groups, cross between genotypes of each group were determined in order to each the highest variation and heterosis for the traits.
